When the code agent makes changes to the code and I try to modify some of them manually before accepting the line, it shows it as an agent change and creates another line below as if it were an agent change.

Yes I have experienced the same behavior for a long time but would not classify this as a bug unless there is something functionally broken with the display.
When you edit the agents changes before accepting, it still has to be either accepted or rejected, which is the main purpose of the diff.
You could change this to a feature request if there is a good reason to separate what user or agent has edited. Note that after accepting changes there is nothing that shows who wrote which line of code.
