Every time a project folder is opened or renamed (and sometimes when, due to a bug, this configuration is incorrectly lost), all MCP servers are enabled by default.
Please consider reversing this behavior. It’s much easier to enable the two or three servers that actually make sense for the project than to disable all the others. The warning message is absolutely correct: when all servers are enabled, the agent can’t find the right tools anyway, so there’s no benefit to enabling them all.
I would also appreciate this feature. Since MCPs has been all the rage recently, a lot of us have installed and tried out quite a few MCP tools. Of course, having too many MCP tools degrades the intelligence of the agent. It’s a bit weird of a user experience when you have to remember to disable them for every new project. My guess would be that a lot of people have them enabled without knowing and without wanting them enabled.
