Custom Modes are deprecated in Cursor 2.1. Equivalent EXPLICIT safety controls (MCP per mode, file actions per mode) are not available in commands, or are not adequately documented [1].
As an engineer working in a regulated environment (GxP) Custom Modes were critical to our SOPs for maximizing productivity, while ensuring safety by way of EXPLICITLY limiting actions, MCPs and instructions per mode.
The current replacement of “commands” - or at least the provided examples/documentation [2] - provide no limiting mechanism other than “tell it not to use those things”.
With custom modes, the chat agent literally could not take those actions even if asked or if it drifted into trying.
I would ask that you bring back custom modes until custom commands have an at least equivalent, explicit permission system.
Alternatively, is there any documentation you can share that will show deterministic behavior with those prompts? does the tool name need to be exact, etc?
The current chat agent in no way respects simple requests not to use tools, or not to edit files - so we will need to look at another tool to maintain compliance with our SOPs.
